 awk '{ORS=!(NR%3)?"\n":","}1' file

The mod operator (%) is used to set the record separator. If the linenumber % 3 is 0 (line numbers 3,6,9 etc.) the fieldseparator is set to a newline character otherwise the fieldseparator is a space.
