Shorter and without leading blank line:
awk 'NR>1{print ">"$1;$1=z}$0' RS=">" FS="\n" OFS="" inputfile

$ cat f3

>gi|31044174|gb|AY143560.1| Tintinnopsis
$ awk 'NR>1{print ">"$1;$1=z}$0' RS=">" FS="\n" OFS="" f3

>gi|31044174|gb|AY143560.1| Tintinnopsis
