Sorry It's not working.. do I have to split my line/text first?
Or am I doing something wrong?

cat 1a6a.fsa ı awk '{substr (1,2,3)}'
# 9

don't use cat when you are going to use awk,grep or sed..
and if you wanna know 10th char

Can I add the identifier (1a6a.b) in a smart (and easy) way?

And if I want to do it for 30 files is there a smart way instead of repeating the command?

all filename are different or what?? i mean is there any similarity in filenames..
and identifier means the lines which start with 1a6a.b or what if so use this..

well, now it gets complicated... because the thing is that I have a file with several (30+) different sets in the same format e.g
>1A6A.B
PRFLEYSTSECHFFNGTERVRYLDRYFHNQEENVRFDSDVGEFRAVTELGRPDAEY
>1AQD.B
RPRFLWQLKFECHFFNGTERVRLLERCIYNQEESVRFDSDVGEYRAVTELGRPD
But if it's complicated... It won't take long to add the IDs but are of course trying to minimize human mistakes.. Smilie

Assume you have below content in a file "abc.txt"

PRFLEYSTSECHFFNGTERVRYLDRYFHNQEENVRFDSDVGEFRAVTELGRPDAEYWNSQKDLLEQKRGRVDNYCRHNYG
VVESFTVQRRVHPKVTVYPSKTQPLQHHNLLVCSVSGFYPGSIEVRWFRNGQEEKTGVVSTGLIHNGDWTFQTLVMLETV
PRSGEVYTCQVEHPSVTSPLTVEWRAR

use AWK to get content of position 10,26 and 78 .

awk 'BEGIN { p1=10; p2=26; p3=78} {pos10=substr($0,p1,1) ; pos26=substr($0,p2,1) ; pos78=substr($0,p3,1) ; print pos10","pos26","pos78 } ' abc.txt

RESULT:
E,Y,N

Change values of p1,p2 and p3 as per your requirement . Hope this helps !!
