Have you tried forcing an update with updatedb while /home is mounted?

I'm seeing the same problem. When I run updatedb -v I see a ton of

Solved! For me anyhow.

It looks like my last update (I'm an Ubuntu user, so Karmic to Lucid) implemented a new updatedb.conf which added "ecryptfs" to the PRUNEFS list. I took it out and my home directory is getting indexed perfectly.
