The output is fine, it's only when I attempt to name the file created using a variable that it creates and empty file.

I have gotten around this by writing to a file named in a standard manner, and then renaming the file using the variable:

Code:
awk -v s=$string 'BEGIN{FS=OFS="|"}!/T00:00:00/{$NF=s}1' *.arc > temp.arc

Code:
mv temp.arc ${FILENAME}.arc

This works, but is not great as there are issues if i'm working with multiple files.

Any ideas?

If I'm not missing something you're trying to edit the *.arc files and saved the changes back to the files, right?

Code:
for file in *.arc; do
  awk -v s=$string 'BEGIN{FS=OFS="|"}!/T00:00:00/{$NF=s}1' ${file} > temp.arc
  mv temp.arc ${file}
done
