Well, I finally got it. I had remove all the .ko driver from my previous attempts and then used the following script which did most of the work for me:
http://smxi.org/sg/sgfxi
It was made for Debian Sid, but claims to work with Arch and Fedora now too. Definitely simplified things for anyone interested.

Hi,
I have a strange issue in my script.
When script is run from command prompt it runs fine,but when run from cron it exist with error message.
I narrowed down the issue and found that " use Mail::Sender;" is the culprit.

DESCRIPTION
Implements reverse searching (called Reverse e-PCR) to make it feasible to search the human genome sequence and other large genomes by per-
forming STS and primer searches.
OPTIONS
-p=hash-file
Perform primer lookup using hash-file
-P=hash-file
Perform primer lookup using hash-file
-s=hash-file
Perform STS lookup using hash-file
-S=hash-file
Perform STS lookup using hash-file
-n=mism Set max allowed mismatches per primer for lookup
