This script would do the job:

for mod_file in path2/rep2/*_modified.f90
do
        base_name=$(basename ${mod_file});
        base_part=${base_name%_modified*};
        target_file=path1/rep1/${base_part}.f90;
        if [ -f $target_file ]
        then
                save_file=path1/rep1/${base_part}_old.f90;
                cp ${target_file} ${save_file}
        fi
        cp ${mod_file} ${target_file}
done

One detail - if you don't want to copy a modified file which does not exist in the path1/rep1 then move the last copy statetment inside the if - fi bracket right after the copy target to save old file statement.

If you are learning shell scripting pay attention to string manipulation (see how base_part of the file name is extracted) it comes handy quite often.

zcmp, zdiff - compare compressed files SYNOPSIS
zcmp [ cmp_options ] file1 [ file2 ] zdiff [ diff_options ] file1 [ file2 ] DESCRIPTION
Zcmp and zdiff are used to invoke the cmp or the diff program on files compressed via gzip. All options specified are passed directly to cmp or diff. If only file1 is specified, it is compared to the uncompressed contents of file1.gz. If two files are specified, their con- tents (uncompressed if necessary) are fed to cmp or diff. The input files are not modified. The exit status from cmp or diff is pre- served. SEE ALSO

Messages from the cmp or diff programs may refer to file names such as "-" instead of to the file names specified. ZDIFF(1)
