Found it, I just needed to add
filename="$1"
at the top of my bash script, then refer to $filename thereafter.

Have another question that has been eluding me all day.
I have data file I'm trying to reformat so that each line is appended with an ID code, but the ID code needs to update as it searches through the file.
I.e.

i am trying to append a 5 line SGML file(file1) with a 500,000 line SGML file (file2).
file1 is a template, so i wish to preserve.
i only want to add lines 5 to the end of file2.
i have:
cp file1 temp1
sed -n '5,$p' file2 >> temp1

NAME
script - make record of a terminal session
SYNOPSIS
script [-a] [filename]
DESCRIPTION
The script utility makes a record of everything printed on your screen. The record is written to filename. If no file name is given, the
record is saved in the file typescript. See WARNINGS.
The script command forks and creates a sub-shell, according to the value of $SHELL, and records the text from this session. The script ends
when the forked shell exits or when Control-d is typed.
OPTIONS
The following option is supported:
-a Appends the session record to filename, rather than overwriting it.
NOTES
script places everything that appears on the screen in filename, including prompts.
