You're not going to be able to use a single regular expression to accomplish that. You might try something like:

if ($str !~ /([a-z]).*\1/ && $str =~ /^[a-z]+$/) {
...
}

I am having trouble parsing rpm filenames in a shell script.. I found a snippet of perl code that will perform the task but I really don't have time to rewrite the entire script in perl. trna2sap reads a text file produced by tRNAscan-SE and produces a corresponding ASN.1 Seq-annot in the format understood by other NCBI tools. OPTIONS
