Without seeing the script or at command, my initial response would be that your script, written in Korn shell, is being executed using Bourne shell as defaulted by the at(1) command. There should be an option to specify use of ksh.
Just a thought...You must be doing something differently during the day than at night.
As for loading up the crontab, don't sweat it. Unless sequentially dependent, separate your tasks and stagger them during the hour. Using at(1) does not lighten the load on cron. The same daemon is used to fire off both.

DESCRIPTION
Redshift adjusts the color temperature of your screen according to your surroundings. This may help your eyes hurt less if you are working
in front of the screen at night.
