I'm not 100% following you but this might help; If you start using virtual hosts, they tend to override everything else, so if you want to add other directories that are not part of the same document root, you need to add Directory stanzas inside the virtualhost stanza:

        Options Indexes FollowSymLinks MultiViews
        AllowOverride AuthConfig
        Order allow,deny
        Allow from all
    </Directory>
