Using symbolic link for database MySQL in CentOS, not update sizing

I have no idea what I should set the topic here =='
This is my story, please you there kindly help me I'm quite newbie for this.

My host server is CentOS, I spared 9.9GB for /var path that used by MySQL
and...It's full because of heavy load traffic, then I couldn't access the database anymore.

I solved this problem by moving my database out to another directory that have more space such as /usr/ and create a symbolic link. After that, I can access my database again so, I deleted some data and wanna move it back but... I check sizing with du -sh and nothing change. It's still 6.3 GB even it's shown 3.2GB in phpMyAdmin page.

Is there something wrong? or I did anything incorrect?

mysql_pconnect - Open a persistent connection to a MySQL server

SYNOPSIS
Warning This extension is deprecated as of PHP 5.5.0, and will be removed in the future. Instead, the MySQLi or PDO_MySQL extension should be used. Establishes a persistent connection to a MySQL server. mysql_pconnect(3) acts very much like mysql_connect(3) with two major differences. First, when connecting, the function would first try to find a (persistent) link that's already open with the same host, username and password. If one is found, an identifier for it will be returned instead of opening a new connection. Second, the connection to the SQL server will not be closed when the execution of the script ends. Instead, the link will remain open for future use (mysql_close(3) will not close links established by mysql_pconnect(3)). This type of link is therefore called 'persistent'. o $server - The MySQL server. It can also include a port number. e.g. "hostname:port" or a path to a local socket e.g. ":/path/to/socket" for the localhost. If the PHP directive mysql.default_host is undefined (default), then the default value is 'localhost:3306' o $username - The username.
