Transpose and combining two files

Greetings.

I am a UNIX newbies.

I am currently facing difficulties dealing with a large data set and I would like to ask for helps. I have a input file like this:

Code:
           A B C D
SK001   1 2 1 2
SK002   2 2 1 1
SK003   1 1 1 1

Is there any possibility for me to have an output(transpose) like:
Code:
     SK001 SK002 SK003
A   1         2          1
B   2         2          1
C   1        1           1
D   2        1           1
...

and then i wish to combine this output file with another file, with FILE2 in the front few 6 columns
FILE2
Code:
P1 P2 P3 P4 P5 P6
1  1   0   0   0   1
0  1   0   0   0   0
0  0   0   0   0   0 
1  1   1   0   0   0

and the output should look something like this:

   P1 P2 P3 P4 P5 P6 SK001 SK002 SK003
   1  1   0   0   0   1  1         2          1 
   0  1   0   0   0   0  2         2          1
   0  0   0   0   0   0  1        1           1
   1  1   1   0   0   0  2        1           1

It is too complicated for me and I do not know which language to use too. Please give me your opinion. Thank you very much.

Hi,
I don't know the transpose of m x n matrix but i know n x n square matrix: As you wont need "A B C D" Row at the end:

your input
