Running server side application on client demand

Ive written a java based "webscraper to rss feed" which resides on my college web space when I execute the app from putty it creates the feed and sets the permissions perfectly.I then wrote a php script to execute the app on demand from the browser using

system("java -cp /storage/webtree/g/gleesog4/rss/bin Feed >> /storage/webtree/g/gleesog4/rss/bin/log.txt");

However the java program hangs on the web request and eventually times out.

How do I solve this?

At the moment I have a script running in the backgound which executes the webscraper every hour I would prefare if it was initiated by browser request.
I took another look at the problem and I figure that the script is running under different credentials as it doesnt show up under my running tasks.I know nothing about unix systems but Im guessing whatever deals with the http requests executes the script under its own credentials with security limitations in place.

So now my question is modified/refined,
How do I execute the script under my own credentials?

From putty sudo throws this back:
Sorry, user gleesonger may not run sudo on localhost.
