              The individual per-interactive-shell startup file
       ~/.bash_logout
              The individual login shell cleanup file, executed when  a  login
              shell exits
       ~/.inputrc
              Individual readline initialization file

So some *bashrc would be right for your purpose (as it's only executed for interactive shells).

Those colours come as ansi sequences. ls outputs something like "[Az;z7]my_file[AZ;z-]" for the file name my_file. Normally (interactive use) those sequences are interpreted by your terminal and don't do any harm. But some scripts/shells do assume "[Az;z7]my_file[AZ;z-]" to be the filename (including those sequences) and will therefore fail to open, copy etc. that file.
