I read it as:

the file at "${id}".txt.hg19_multianno.txt is not open and

perl matrix.pl < "${id}".txt.hg19_multianno.txt > "L:\NGS\3_BUSINESS\Matrix\Torrent\matrix_"${id}".txt" is not be called. Does the "${id}".txt.hg19_multianno.txt have to be manually opened before the script is run? Thank you Smilie.

No, the Perl script I posted opens the file for you.

I copied the script again and am getting the same error on:

below is how the script is called in the bash menu:

Sure that script is called with stdin and stdout redirected?
