I would plan to write it back using crontab, so it should recognise it.

If you tell us how you usually and gracefully stop the script/program/command without killing it, we could help you achieve it. Do you enter data or commands from the keyboard? Do you select "END" from a menu? Do you send a USR (or other) signal? Does it run into EOF from an input file?
