I would say that init 6 or shutdown -r (need to check the manual page for shutdown) will be fine. They signal the init process to read /etc/inittab and execute the scripts/commands defined for the new run level, of which the one to run the rc.d scripts will run the K.... scripts for the current run-level then the S.... scripts for the new run-level.

Go with whatever feels more natural to you.

Shutdown command is not safe? I don't think so.

Once you setup the scripts (with Capital K to stop app and if you want to start the app after the system is back online then you can use capital S for the script - K&S are the prefix to script), initiate shutdown command (reboot command).
