Did you try Chubler_XL's code snippet?

Code:
for i in 1 2
do
    sed -i "s:filename:~/Downloads/Project/${i}.tcl:g" ~/Downloads/Project/p0s5n15_$i.tcl;
done

How can i have replace filename with "
~/Downloads/Project/${i}.tcl" with the " " commas.

Escape the commas. sed -i "s:filename:\"~/Downloads/Project/${i}.tcl\":g"
