Try below code ..
Code:
rm -f present.txt notpresent.txt
while read line
do
  line1=`grep -ie "${line}" otherfile.txt `
  if [ $? -eq 0 ] ; then
    echo "$line" >> present.txt
  else
    echo "$line" >> notpresent.txt
  fi
done <Input.txt
