i think from unix to unix server file transfer can take place if you try following command:
scp
loginid@server_address:/test/folder1/file.txt .
loginid=your login id to remote server
server_address=e.g 172.16.9.122
and after that give full path ....to where u want to copy

i don't have any program in unix for file transfer to windows but i can help with some thing else...hopefully it will help.
just create a batch file in windows...like following
test.bat
echo. starting ftp..
ftp -s:test.txt 172.16.9.122 >ftplog.log
pause.
-----------------------------
after that create test.txt like following
rohit
rohit
cd /itmshome2/etvib/INCOMETAX/
prompt
mget *.csv
bye
------------------

I have two server(Unix tru64 and windows 2003 server).
these server's live running now.
The win2003server doesn't have ftp server. Also Unix server doesn't have samba.
if both server's have ftp server that no problem.

ftp_nb_put - Stores a file on the FTP server (non-blocking)
SYNOPSIS
int ftp_nb_put (resource $ftp_stream, string $remote_file, string $local_file, int $mode, [int $startpos])
DESCRIPTION
ftp_nb_put(3) stores a local file on the FTP server.
The difference between this function and the ftp_put(3) is that this function uploads the file asynchronously, so your program can perform
other operations while the file is being uploaded.
PARAMETERS
o $ftp_stream
- The link identifier of the FTP connection.
o $remote_file
- The remote file path.
o $local_file
- The local file path.
o $mode
- The transfer mode. Must be either FTP_ASCII or FTP_BINARY.
o $startpos
-The position in the remote file to start uploading to.
RETURN VALUES
Returns FTP_FAILED or FTP_FINISHED or FTP_MOREDATA.
