It's that spaces on either side of "="
Also you cat get rid of the sub() call my making field seperator "(" or ")"
Code:
RunsArray=( $(awk -F"[)(]" '/set Runs/{print $2}' SortScans) )
FoldersArray=( $(awk -F"[)(]" '/set Folders/{print $2}' SortScans) )
 
echo  ${RunsArray[@]}
echo  ${FoldersArray[@]}

Igawk is a simple shell script that adds the ability to have ``include files'' to gawk(1).
