This would make it work:

ifile="logs/all_THREAD_procs"
ofile="all_THREAD_procs_f"
while read line
do
           awk '{ if ( $2 != "-" )
                       print $1, $2, $3, $4, $5, $6, $7, $8, $9, $10, $11, $12, $13
                       else    print $2
                  }' 
done < $ifile > $ofile

But the read loop is superfluous. You could just use:

ifile="logs/all_THREAD_procs"
ofile="all_THREAD_procs_f"
awk '{ if ( $2 != "-" ) print $1, $2, $3, $4, $5, $6, $7, $8, $9, $10, $11, $12, $13
       else print $2
     }' $ifile > $ofile

The awk could perhaps be shortened to:

awk '$2=="-"{$0=$2}$1=$1' $ifile > $ofile

Or keeping the spacing intact:

awk '$2=="-"{$0=$2}1' $ifile > $ofile
