I can usually zero in with a combination of top and lsof. A process that is hammering a disk will be a top process and it will have files open on the file system in question. If I stop the process and disk usage drops off, I have my process. But it can be a bad disk too... soft errors result in very slow performance. Can also be that the box is out of memory.
