Try to ftp the file in ascii mode to avoid ^M in end of the each line in the file.

Personally I use vim on Windows which is able to save in either dos or unix file format. Convert with :set ff=dos or :set ff=unix commands. Perhaps TextPad can do something similar.

What about a tar archive?

I'm developing Java code within Eclipse on Windows XP, and I'm using an ANT build file to create a TAR archive of my application to upload to a UNIX server which includes the necessary .jar files within the TAR. I'm using SecureFX to SFTP the TAR archive in binary mode from Windows XP to UNIX.

Unfortunately, since they are in a TAR archive, all of my text files such as .sh and .properties files have the M^ as newline characters when I extract the TAR and open the text files up in VI. Obviously if I FTP an individual text file in ASCII mode, the conversion is done for me, but is there a way to have the ASCII conversion done on the text files within a TAR archive containing mixed TEXT and BINARY files?

On opening the file from ftp server if you could find extra characters (square shaped) or
^M appended all over the file . U can assume that the transfer mode is ASCII.. and if not then Binary ..
Binary is the preferred mode of file transfer

^M can be moved from the file by using
%s/^M/ /
