Question What are you using to ftp?

Loosely, you will
start the ftp program
open connection to unix server
set to bin (or binary) - normally just type in bin, but may be a setting for your program
send file

You could on your pc, run any program
enter ftp and press return
type open and the name of your server (i.e. unix.myco.com) and press return
type bin and press return
type send and the name of your file (i.e. myprog) and press return

I would recommend SCP

If you have SSH access to the server I would recommend using scp to copy it from your Windows box to your Unix server using utilities such as pscp.exe that is distributed with PuTTY.

Not necessary, but I am just paranoid on sending files over any network that are not encrypted.
